Wonkey Donkey - ...

It appears you are proposing a ship with two parts each roughly the size of the planet Earth? You realize the kind of massive material cost that would be, right?

Naah, never mind. Just get some paper bags, fans and donkeys and you'll be good to go.
 
The ships in Ian Bank's Culture series were of such a size. They also built huge rings, artificial worlds hundreds of kilometers in diameter that revolved to create 1G of centrifugal force, with oceans and wildlife, and high walls to keep the water and atmosphere in.

I think I have everything, a computer fan, a box, some tubes. I will have to write up the experiment properly and have a control. The control could be a fan mounted in the box with the tube open to the air. How will I eliminate friction? Wheels? Or maybe hang it from some fishing line?

If you are looking to examine the total thrust of it, you should do a pendulum setup... I can't find the image of it right now, but Mythbusters uses it when they are testing thrust vs mass and such (it's a swing setup with an arc measuring device - the further along the arc the swing goes, the more thrust... a highly simplified explanation but I can't for the life of me think of the NAME of the damned thing)

Yes, hang it from a line.
That way any resulting thrust will cause the box to swing in one direction, as Kittamaru said.
Doesn't the design have a couple of fans though?
