No, I believe religion/church has little to do with the bullying of gay kids. There wasn't really much bullying of gay kids (for being gay) at my high school, but I think it is more closely related to kids being different than the norm or from what is expected. The few instances that I have encountered usually involved insults based on the individuals' physical or personality traits (having delicate features, an interest in fashion or the arts, their way of speaking...etc) Rarely have I ever come across "God hates fags" rhetoric being tossed about.
Kids/people who come from families or envirnoments where demonizing gay people is acceptable are probably more likely to act this way toward their peers, it may be rooted in religion, but like most people who gay bash it is probably rooted moreso in personal discomfort.
