For my Biology Lab I have to create a graph showing my results. We used an enzyme, and put in a substrate (H2O2). Every 10, 30, 60, 90, 120, 180, and 360 second H2O2 was killed with acid. To measure the amount of H2O2 we used KMnO4.

Now to the question. I can figure out which is the dependent variable (responds or is measured)

H2O2-was measures + responded to acid and enzyme
or
KMnO4 - killed H2O2 and was measured
 
The potassium permanganate is an indicator. It's there so you can visualize the reaction. You're using KMnO4 to figure out what's happening to the H2O2.
